I always liked this part of City of Heroes.
Complete a story arc, take a thing to remind you of that glorious time you spent beating the snot out of some Vahzilok thing and saved the city to boot.
This wasn't a terribly big part of the game, for sure, but it felt nice having a thing to keep.
Still though, there are a couple of things that can potentially be done to make Souvenirs a little bit more impacting.
Potential 1: Sequel Story Arcs.
Some souvenirs you keep hold of aren't entirely inactive. Maybe they were merely a piece of a larger puzzle, maybe they can't truly be destroyed. In any case, you now have a thing in you're possession that, to you might be a simple memento from a time gone by but to its original owner? Well, there is kind of a reason they have it.
This could trigger a variety of instances. Perhaps a group of minions attack you out of seemingly nowhere, or maybe you suddenly gain a clue or lead that tells you "hey, you know that Robot Eye? Something's up with it."
This would then lead to a story in which your previously thought to be thwarted foe has decided to get revenge, or maybe the original defeat was a ploy to take you out of the equation, for good!
Potential 2: Museum of you!
I think this might be a little bit of a tall order, but regardless. Each souvenir you acquire has a 3D model, big or small, that you can position in a generated wing of the Titan City museum so that you might display your greatness. Other players can visit this place and you can also use it as a nexus hub for you to replay mission arcs as you reminisce about the experience, like a sort of narcissistic version of the Ouroboros missions.
Potential 3: Newspaper clippings!
perhaps it's not a physical item, but a newspaper clipping or blog post in which a pre-written article is generated with suitable blanks filled in detailing the event.
Added bonus? While browsing the stalls at Comicon, I found newspaper article style wall art of scenes in movies and TV shows. If MWM was able to, a potential bonus would be to allow players to use Stars to turn the newspaper articles they have in the game into physical wall art things. It might seem a bit silly and out there, but I would honestly love the idea of saving the day in game, and then hanging the front page of the paper with my exploits on my wall.
Ooooh I love this idea.

I wouldn't mind seeing that old Souvenir system expanded in this way.
For (1) one option would be that the souvenir lies dormant till you reach a certain level, at which point it activates and there's a new mission.
For (2) I'd be happy if they were just base items.
Spurn all ye kindle.
I doubt anyone ever noticed, but if they collected all the souvenirs from my AE missions together they formed a sort of illustrated history of an alternate reality.
So, um, yes to souvenirs that add up to something greater than the pieces!

I also liked the souvenir aspect of the completed missions. it was kind of a shame that they just sat in your completed missions log and really didn't mean anything in the game. It could possibly be used in CoT as part of player housing, allowing a character to display the souvenir if desired.

The Titan Legacy - Defender of the Inner Flame
Or unlock crafting recepies. I remember it was said that crafting was more about what your character has seen and done then about the loot he found. So if you earned a souvenier of the Aether Pirates, it might mean that you have spend enough time with them to come up with your own jetpack design, which would be heavily influenced by theirs.
