Hi all,
something that made me 'grind my gears' was when I moved from playing CoH on my desktop (85% of the time) to my laptop (15% of the time). Each time I changed computers I would have to redo the layout of my HUD due to the different screen size and resolutions.
It is possible to track the position of different screen elements via an external config file as this is what the software I support does :)
Example:
Chat1 (primary Chat window) 500:500/1000:1588 (this means the top-left corner of the window is located 500 pixels from the top-left (0/0) and the bottom-right corner is located 1000 pixels to the right and 1588 pixels down).
Now this could be a bit tricky if CoT allows the user to select non-box shapes like CoH did with its power trays that allowed L shapes but Im sure it can be done :)

..or a way to name the different laouts via a custom name.
ex: My Sony PC, My HP Laptop
and switch to it if i wanted to.
This is the plan, with your "last login" layout to be used if the local machine lacks a config.

In terms of MMO's I tend to do this anyway (using local setups)
I get it setup for *how I like it* (turning stuff on/off as I need to) and then go to town. However, from the games that i have played on Both a laptop and a PC, it was only really CoX that caused this problem for me.
In that even though BOTH had a setup for them stored on the PC, with CoX I had to force load the settings each time I swapped between them. In the end it got so annoying that I ended up getting a laptop that had a 1920x1080 resolution so I could play between the two more easily.
What can I say? I get easily annoyed.
However, I had no problems doing this with WoW... and looking through the files for Wildstar, it appears to be in the same boat as well. I have a feeling that this is also because both games have an addon system, so storing the configurations client side makes a LOT of sense. Customise the play field to your environment (including keybinds), so that they are comfortable to you.
I will add one thing though: I do have a lot of logitech gear as well, so the profiles on the go setup isn't really a problem for me. The keybinds can stay the same no matter the hardware I am playing on, as long as I have access to this.
Not pixels but percents, please. I've come across so many web pages that look like, like, like something so bad that they can only be called "one of those web pages". And, of course, the "designer" would use things like "px" to determine dimensions, placement, etc.
