That sounds like it could create a lot of complications. I have heard of alliances between guilds. Basically, a guild composed of guilds.
So the "Green Lantern Corp" and the "Justice League" could be two separate guilds, linked by an alliance chat together.
Green Lantern Corp: Guild members only chat
Justice League: Guild members only chat
Green Lantern Corp & Justice League: A chat channel shared by the two, however they cannot read guild-chats if they are not in that guild specifically.
We had coalitions in CoH, but they were deeply flawed. At the very least the SGs should form ONE coalition, not each SG having its own respective ones.

I like the method that Guild Wars 2 does, where you can be a member of up to 5 Guilds at the same time... now this is on an *account* level, so you choose which guild you are representing at any point in time...
But I cannot see why this cannot be done on a *character* level either.
I imagine it "could" be done, but how easy it'd be would boil down to how they organize SGs in CoT.
The good news is that because the game will no longer be as strictly "blueside-only" or "redside-only" the way CoH was it might be easier to let members in SGs have multiple SG memberships. Still I wouldn't assume this'll be allowed because if CoT ends up with some version of Prestige then they still might decide "one SG per character" is the only way things make the most sense.

The worry that you are having can be alleviated by having a "representation" option, so that if you are a member of several SG's, you can choose which one you are representing *at that point in time*, so anything that you do/gain SG related will be allocated to the SG that you are currently representing.
That is how it is done in Guild Wars 2.
I will say that in Guild Wars 2, you are only limited to the Guild chat of the guild that you are currently representing at that point in time... which is something that I *personally* do not like... although there are workarounds using Out of Game communication methods.
So for CoT, I would propose that each SG you are a member of, gets its own chat channel that you automatically join when you login... and that then removes the problem of having to swap guilds to chat in different groups.
So why limit the person to just one SG per character, there are solutions here... and if the game is going to be essentially "factionless", this would be something that I would have thought would be a good move.
Again I'm agreeing it "could" be done in CoT. We're just going to have to see if it's something the Devs are going to implement.
When the question of doing this was brought up in CoH the Devs basically told us it would be too hard to rework. So one could indirectly say there was a "need" for the one SG limit in CoH because the game was (unfortunately) hardwired that way.
Our hope then would be that the CoT Devs would either give us multiple SG capability at launch or at least make their system able to easily allow for it sometime after launch.

Devs on the old forums brought up the idea. My biggest concern is guild resources when this is possible. If there are multi-guild capabilities then there needs to be a very nuanced guild permissions system for how and who can spend guild resources.

As for the Prestige, or CoT equivalent, I'd offer a few solutions:
1: Split any earnings evenly across all SGs you're a part of. Not the best option, but probably the easiest. Realistically, it represents having to split your resources (time, money, etc) amongst the groups.
1.5/2: player uses slidders to choose what proportion of Prestige goes to each group. For example, I'm a member of a huge, established SG and a tiny up-and-coming SG. Since the large SG isn't very Prestige hungry (assuming they are no big projects going on), I'd funnel most of my Prestige to the smaller group who needs it more.
3: A player chooses to rep one SG at a time, like Gangrel wrote. All Prestige earned goes to that group, but you can still access the base (maybe with limitations) of all groups.
4: my least favourite, but maybe easier than Option 1, earn no Prestige, and instead convert normal currency to Prestige whenever. Maybe a rent system could be in place, pay x amount every d days to access the base.
Just some possible solutions.

It wouldn't be above what a normal guild permissions system would be like though. Unless of course you are thinking of "removing X items from one guild and depositing it to another".
But even without the multi guild system, this would still be possible.
Number 4 could be used as a "non guild privilege" where you can be a "hanger on" to the SG. They set the weekly/monthly fee and off you go. You might not necessarily be able to use many (if any) of the Base facilities, but if the base builder is up by then, then you could have one as a "private club", and this is the membership fee for the club... you are paying your dues for it ;)
One other thing that I think would need to be considered is "what can the player NOT do for the SG when they are not representing them".

There isn't really all that much difference between your 2nd and 3rd option there.... just that it automates it a bit (for the forgetful minded ;) )
Grant, I've never played Guild Wars.
Since we're under the impression that Private Lairs will be a thing for CoT, so clubs won't be a thing. The SG might chose not to have Rent (or the system can simply be without one) and accept the "dead weight" of the player.
2 and 3 have a huge difference, one splits the Prestige, one doesn't, refer the the above about "dead weight".

Typo on my part... I was referring to 1 and 2.
And I thought that private lairs were the "player only" bases, whilst there would also be an SG version of bases as well.
The reason why I was thinking of the "player pays a membership fee to the SG" is that some players in CoX bases came up with such *stunning* base layouts, that some of them could pretty much be in the "Night club" range, so being able to charge an entrance/membership fee could be "appropriate" for the "non group" members....
A 5th option is the STO model: players earn prestige even when not in a SG; it is stored on their character. They can choose to contribute X amount of this personally-stored prestige to any SG they are in, at any time. In a way it is more complex than the STO model, since a character could be in multiple SGs and have a different rank in each (base access permissions - both CoH and STO have this). On the other hand, it's simpler than the STO model since it only involves a single currency to earn and contribute.
