The very, very first post I ever made on the CoH blueboards back in Dec '05 was about something like this. Surprisingly (and thankfully) I was gently told the reasons why such a thing would be unfeasible. If I had been shouted down the way people are on the internet these days (elsewhere, not so much here), I probably wouldn't have become a forumite on our server boards.
An interesting idea in concept, not so much in practice. Then again, I feel the same way about the Ready Player One movie and how much they'll have to shell out to pay for all the licensing fees...

Rights aside; I think the question is vague. Whether or not the Marvel vs Capcom multi-verse would work in an MMO depends on the execution and gameplay mechanics. Same with a Marvel vs DCU MMO (The game-play could be like CoH, or it be like CO or DCUO). These elements are not unique to any of these franchises.
That said, I think there is enough lore and variety within these franchises that they could fill a lot of content for an MMO.
Warner Bros and Disney; getting two entities to come together for a prolonged period of time could be an issue. never say never. I think this is coming. Call me insane or crazy.
Reason being, DC nor Marvel has never branded a successful mmo. Obviously there are eternal issues, but whose to say they cannot? You never know.
If anything, production should probably just occur in court in front of a judge and jury.
It would be best if the iconic heroes were simply there for advice, non-playable.
Comics are a different business than a mmo.

I think it will happen eventually. it is on eof those inevitable things that people think is impossible, but you know there is a chance. I remember being a kid on the front porch discussing who would win in a fight, Colossus or Zangief. Nobody thought MvSF would happen, it blew everyone's minds when it did. This is a different age now though, especially with mmos.
We can think of every reason why it cant, but it cant until it finally does. That is just my take on it. Probably test the waters with crossover events such as for Marvel Heroes and DCU. Both will benefit.
