I had always wanted an arch nemesis system, where I could create hero and a villan on the same server and flag them as nemeses, and they would appear as bosses in each other's missions.
EDIT
I'd actually like to take this one step further. Back in the day, I created my main toon, but then as I saw and experimented with new powersets and alignments all of my new characters were offshoots of my original character. I made a zombie mastermind to be his nemesis, and he had a main thug, and then my hero had a sidekick, and then a rogue woman he had a batman/catwoman relationship with, and a mentor that taught him everything he knew.
Basically, super hero stories are heavily based on tropes anyway. It'd be nice if we could flag which of our characters fulfilled which trope, and them SuperMa'am could run in help save the day instead of the Patriot if I had her flagged as my "salwart boyscout" type character.
She'd have whatever powers I'd unlocked for her thusfar, giving us a benefit from having played the game with multiple characters.
I would love to see a more comprehensive nemesis system then was seen in Champions online..... I think others have a similar idea:

I'm late to the party as usual :P
Still, the extending the concept to multiple tropes instead of just nemeses intrigues me. Theoretically, you could have procedurally generated missions that change depending on the tropes of the alts you have on a server or the generic personality types you've given them.
Maybe have the missions spawn when the alts reach certain levels. So, when you level up your nemesis to 25, that's when your hero get's his second nemesis mission. When your sidekick gets leveled up to 10 your nemesis unlocks a mission where he kidnaps him, which unlocks a mission for your hero wherein he must save him.
I'm still waiting to be an Arch Hero.
